But, since some of them do cause trouble, does it not make sense to investigate them as the arrive to be sure they are not in the percentile that are likely to cause said trouble? And since there are too many entering the country right not to do so, does it not make sense to reduce the number entering until such time as we can restructure our immigration system?

Yes, but your freedom of religion only extends as far as giving you equal rights with everyone else. For example, it's okay to ritually slaughter an animal as part of your religious beliefs because slaughtering an animal for food is not banned, anyone can do it. It is NOT okay to ritually slaughter an endangered or protected animal because no one is allowed to kill such an animal. That's why Native Americans are not allowed to kill an eagle for it's feathers, but they are always given rights to any feathers or parts of any eagle that dies of natural causes. It's not legal to murder or maim or otherwise harm anyone for your religious beliefs if it's illegal generally, even if they agree to it.
There are a lot of things in Sharia law and advocated in the Quran that are just illegal here. It doesn't matter if it's their religion, they are not allowed to exercise those portions of their religious beliefs which are illegal.
