you have to pile up dirt around it and then dig it back down flat

Exactly what Sab said. It is possible to get that whole area flat, it just takes a lot of work :(

I thought there was no way to fix up opposing cliff faces that close together?

For the upthrust cliff, pile dirt on one side of it until you can dig it down. For the cliffs heading into the ground, dig in a ring around them. Its time consuming, but it is possible to do.

Umm, no.
the hole prevents the raising of ground to lower the hill,
and you wont be able to dig the points of intersection between the hole and the area around it cause it acts like a cliff. This is unfixable...RIP
