At which point in the process does the game check the bonus to alloying? When you load the smelter? When you light it? When you remove the bars when done? Thanks in advance!

A good alloying set reduces the number of ore you need to make a bar. It checks at the time you light the furnace.

Have you tried it with a maxed out set and a smelter full of Little Limestones?

My set is pretty much arround 900 alloying.
And no, i have not tried with little limestone because i never got one.
Point being, little limestone is so incredibly rare and expensive that unless you figure our a way of obtaining 10 of them every day (via exploit or mind numbing farming , really does not matter), you should not consider them into the equation.
Getting 4 or 5 bars is IMPOSSIBLE without little lime and therefore not a viable strategy for smelting.
Most newbies will be getting 1 bar per smelter unless they get a decent alloying set and for them id recomend either selling ore or stashing it for their own use.
With this said, in the current system, price of ore should not go over 140 silver(MAX) and that would be just for breaking even pretty much when you calculate in another iron bar when debasing and then lime/coal/time spent.
Now, people might disagree with me but silver mining is way more profitable and less hassle than buying silver ore and then smelting it.
