How do I rise the purity of my bee skep?
Do I need to wait (like turkey coop) or just use high purity hay?

The more the hay is pure, the more the skep is pure

you can't rise it after it is built.
the skep takes the purity from the hay immediatly

It raises the tree, and then the tree purity is equal to the purity of the fruit it produces.
