Last update 12 March 2016.
To understand purity I drew the following
Google Slide with the information I took from the wiki.
I updated the slide with your input, but I think it might still need some verification by you:

1/ Both comes from gardening pot .
So humus , pot , and previous nuts/berries influence their purity : same things than herbs.
2/ Fibre purity (for fibre netting and shellfish) comes from cotton.
I think butchering knife purity comes only from the metal bar (not from the beewax) , but I'm not sure.
Bugs and Kritters can eat "herbs" too (not only cabbages).

I'm guessing, the same thing that affects the purity of potted plants.
I can only confirm for berries as I have planted a crowberry bush before with 15% purity. I planted a crowberry in a 10% purity pot prepped with higher purity humus (forgot the exact %) but it resulted in a bush and when I picked berries from it I got 15% ones.
I'm guessing this is the same case for nuts, except you have to wait for the tree to mature to be able to pick them.
Also, do honeycombs really affect hides? So far, I've gotten limed hides that inhereted 100% of its purity from the knife and then, after tanning, the resulting leather to be ~50% of the limed hide.

-Meat & hide purity are only affected by the metal purity - the wax plays no part
-The hive/skep purity increases the purity of the fruit trees around them.
-Nuts and berries can be grown in pots (and their purity increase is the same as other potables) however a successful result will lead to a bush/tree that then must be planted in the ground and aloud to mature before berries/nuts can be harvested from them indefinitely. Berries replenish about every 8-12 hours. Nuts (at the moment) seem dependent on a decay hit before they will refresh (basically its random)
-Fish purity can also be affected if you use worms or grubs as bait. The purity of the bait will 100% transfer.

Shrub Orchards skill to plant berries.
Forestry for non-nuts tree : give wood purity (-> coal purity -> Unscathed Wood purity -> brazier purity)

Nut Orchards for nuts tree.

The line from honey should only point to the Butcher Knife, as Beeswax is an input to craft it.
As you mentioned the limed hide. Does lime purity influence the limed hide, and if so, what does influence the lime purity?

I'd actually like to know how to get purity lime too, I think I read somewhere that M&M affects it, but I can't be sure.

I have one question how does the brazier purity influence the brazier. Does it increase its damage or what does it do?

Lime always has 0% purity, however you can still find lime with higher purity out there from the old system times, but it doesn't affect anything important.

Yeah, it affects damage.
