We tried to organize the skill tree so that each Proficiency mainly influences a single set of skills. All farming skills need a great deal of Stocks & Cultivars, while all cooking skills need a great deal of Sugar & Spice, so if you decide which types of things you each like the most, you can concentrate on your main proficiencies and not have to level up the other proficiencies as much. That should help in the beginning.
Eventually, you'll be able to both have almost all the skills and it won't matter as much. Though having something like a really high Thread and Needle will help with slotting items or a really high Stock and Cultivars will get you higher plenty rolls on fields. So, eventually you'll end up that one of you always does the slotting, one always does the planting, though the other farming actions can be shared, one of you usually puts the log on the sawbuck or always fills the Pclaim stone or whatever.
I suggest looking on the wiki for what each proficiency does, it's player run but I think that part is accurate and up to date.
