Does the boundary stone count as a problem for being near timber piles? I imagine not since they have no hit box (Can walk right through them) but thought I'd ask just to make sure...

I don't think it does. The last time I asked John about it to confirm how it works, he said structures with hitboxes and that moving things like animals and people don't count.
