I have been using a mine's 1st floor as a fridge for dead carcasses for a while now, since I read that they won't despawn (ever).

However, today I went down there to drop another kill and all the dead carcasses were gone! Was this changed or is it a bug?

Sounds like someone jacked your deers, I have a few in my mine and I just checked, they are fine

Edit... On second thought, I better go butcher them

No way they were taken, the mine is only 1 lvl deep, and it's in my walled in claim and there are zero tracks around, gates still okay, everything is normal.

From what I remember animal corpses may despawn in the mine If there are players inside but far enough from the corpses.
I assume it has something to do with mine maps becoming completely inactive with no players inside, so the server doesn't run despawning code and everything is frozen. This code runs only when players are inside. But animal corpses do not despawn with player close by (in my understanding both animals and corpses disappear only if the part of the map is unloaded, and it doesn't happen when there are players around). Until few months ago noone noticed corpses despawning because mines were small enough, so either whole mine maps were completely inactive or players were close enough to stop despawning. Now we have bigger mines and as you travel around the mine you may cause some parts of the map to unload.

I see, that makes sense I guess I'll have to butcher them at once and feed them to turkeys or something.

Sled`a and carts can keep carcasses forever, make some frontier sleds and make nice shelfs out of them, i use line of carts for that..B)
