You can click the box while carrying it, this will let you choose how to drop it, use the mousewheel to rotate and ctrl to move freely

On most of the custom clients your can press control L and bring up a grid. But to get them perfectly lined up it takes a little practice even with the grid. Also when moving a box or item you can hold down control while you place the item.

Press ctrl - L. Left-click hold an area of the screen, then drag your mouse over the area you want highlighted. Release the mouse button. Press ctrl - L again.
Also, after right clicking the item you're holding, while viewing the 'shadow', if you hold shift while mouse scrolling it will snap to proper n/e/s/w (and the midsections), however if you hold ctrl & shift while mouse wheeling, it allows you much finer degrees.

I know what you mean.
After right click to get shadow, use shift + weel to rotate. They will be 100 percent line up.

Also note, that while it is possible to align wooden boxes very closely to each other, that will make it extremely difficult to search through each box as needed.
I would strongly suggest to space such boxes appropriately.

if you line them out diagonally, they become much more easy to search through.
like this, but you can do two rows next to eachother and you cna also put them closer together:

NOOOOO! You are not supposed to build sheds like that! Make a small roof with some it is way more aesthetically pleasing.
