Is there any method/exploit that allows you to dump dirt over stone/clay in order to flatten and pave on those tiles?

Not to my knowledge but you can dig the paving up first, then level the land, then drop the paving again.

currently atm there is no way to remove stone/clay quarry tiles, only work around them.

Ah yes, my bad. I thought you meant you were trying to level over tiles you already paved, not naturally occurring stone.
