A few things:
Alts, no matter what server they're on, are all tied to the same account. You can only have a name once per account. You also have to pick a name before you pick the colony you start at. This means that even if they were to "merge servers", getting different characters of the same name isn't an issue (which isn't an issue here, anyway, because names are only unique to an account, not globally).
There probably will never be a "merge" if I've heard the devs correctly. Certain resources, such as clay and lime, can eventually be depleted. Once this occurs, the server can be shut down safely as it is likely few people will be left there. (Plans will be made for moving the stubborn ones and the characters that are basically abandoned.)
The plans are for "inter-colony" travel. Think of something more like EVE where you have a giant universe you will never likely see all of because your backyard is large enough to keep you busy for months if not years. For some silver, a character can travel from Boston to Roanoke and back.
Of course, there are currently some issues with this. It has been suggested by some players that colonies such as Plymouth not be included because of some broken game mechanics that have allowed players there to advance well beyond what others reasonably could. There's also the issue of a new colony getting a flood of well developed characters coming in to completely take over and no new characters getting a foothold. I'm sure a few others can be thought of, and some that will show up after the fact.
