Bots. Your hard work is meaningless in the race if other people can do the same without paying attention.

I can guarantee you that there are (or definitely, will be) bots out there far more advanced than that. The fact that the client is open source (which I applaud to, and hope will never change) also means it is easy for people to dig into the code. The various custom public clients do so in a rather (I hope) fair manner, not empowering players much beyond the default - mainly taking away grievances that can be solved client-side.
Anyways, what used to be my main annoyances:
1) Keeping a fire alt around at each of the places that need fire (stove, ovens, smelters, ...). It sped things up a ton but also felt like a completely unnecessary annoyance to players. Give me the HnH fire system any day!
2) Chipping fields. I could live with field mechanics (hell, even liming to 1.5k wasn't too bad with a bit of botting). But keeping trees near your mass farms just to keep everything chipped was a major pain. Chopping and chipping were generally the worst for me. I know it isn't as bad in the absolute sense, but it always felt like the worst part for me. Maybe linked to this the filling of compost bins? I know
someone who forced me to do it with chippings

oh, and hands down:
3) TERRAFORMING
The amount of land I flattened ... we badly need a new mechanic for that (where is the tool that was supposedly nearly finished months ago?)
