Has anyone encountered the issue where you are carrying a bear's body and when client (using ender client) crashed and logged back in there is no more bear body?

The plymouth map got a slight rollback. So a bit of the time before the crash was lost.

well, one way of completely destroying dirt is logging out holding it over your head ...
It completely removes that dirt stack from the game (doesn't drop it on the floor or anything).
It might just be the same thing happens to animals (otherwise your current location would've become occupied)
I have neither the crayons nor the time to explain it to you.

The only time something you're holding over your head disappears from the game when you disconnect is if you're in/near water. Bodies, boats, etc. will drop to the ground. If the tile they drop to is water or water is detected as part of the drop area, the server destroys the item like it was washed away out to the ocean.
