When swapping from one character to another, all skills are saved in the right hand menus. Basically, when I log out with my main, who can build almost everything, and log onto my alt, all of my mains build options are still listed under the menus. Makes it somewhat tough to figure out what the alt can make.

This has just happened to me (for the first time). Too bad the skills can't be used by the lesser educated one.

Does logging out completely clear the list? If not, does closing the client do so?

Logging out and closing client does. I saw this post after I did this so I don't know if only logging out will clear the list.

It happened again so I logged out and logged in again (not just swapping characters) without closing the client. This restores the skills menu.

Interestingly enough this happened to one of my friends after he got murdered. New character had all build, craft and attack options of the old character until he restarted the client. None of them worked of course.
