Right now (Morning on 9-23, GMT +1) I am unable to compost cotton seeds but I can put them in a coop. I am unsure if this was the case yesterday. Is it intended that cotton seed cannot be composted?

Yes, it was states in the patch notes that you can't put seeds in compost bin, nor in fishtraps
