Setting the Silent Hill reference aside, there were 2 nodes, a well and iron, nearby my base just yesterday found by a Woo Woo Wand. I prospected today and saw that the nodes weren't there anymore. What happened?

Well another thing. I found a node but it's on the red leafy part of autumn biome. It says I can't build a Mine Entrance. How can I?

You need pavement or dirt (from flattening) over the spot.

Also, be sure to use shift + middle mouse wheel while placing it to ensure that it is centered on a tile (if you want it centered on a tile, or if you just want to verify that the area you already flattened in your above pic is sufficient.

So I was able to build a mine that's near my base but not in my claim. Should I buy a seperate claim for the mine for protection or just leave it alone?

If the mine isn't claimed, there's a good chance someone will find it and claim it:

A) to keep you out of it just for the lulz,
B) to keep you out so you don't interrupt them while they steal your ore.
