They are too (sensibly) afraid. That's why :)

Permakills that happen in the darkness.

Do they happen by specific mobs? Which ones except wishpoo and darkenbear (those were mentioned somewhere here)?
Or can any mob permakill you in darkness, even deers, beavers etc? Or only dakness specific mobs?
And does the chance to get permakilled (by same mob) increases the deeper you get into the dark?

I think Wishpoosh, FurFur and Darkenbear is the primary perma-death dealers. However, the chances for them dealing it is pretty low unless you piss them off enough by making them run into obstacles or use other dirty and unfair combat tricks. Being helplessly used as a ping-pong ball between two darkenbears apparently has so low a chance you can still get KO 50 times and they still don't kill you; apparently they have too much fun with you then to do so, lol.

But can you also permadie by final blows from rats, argopelters, quetzacoatls ... any maybe even regular deer and beaver in the darkness?

No, you can`t. FurFur, Darkenbear, Wishpoosh and Hydrukey can kill. Not Argopelter, neither Quetzal.
Upd. Not sure about lumberlord, but he KOd me like 5 or 6 times and i`m still alive, jsut a bit mad.

I don't believe any of the latter 3 perma kill, although that's independent of your report, which has a very small sample size, just saying.

Being KOed by LumberLord was not my goal and i have no intention to test if he can kill me :) Just some bad luck and newbie curiosity lead me to this experience.
